To reconcile NetSuite superannuation and payroll liabilities under Payday Super, reconcile every pay run instead of every quarter. For each payday, match the super guarantee liability in NetSuite to the qualifying earnings and SG amounts reported through STP, then match the payment that cleared the liability to the date the fund received it. Do the same for PAYG withholding and salary sacrifice, and keep each clearing account at zero or explained.
Since 1 July 2026, employers generally need super guarantee contributions to reach the employee's fund within seven business days of payday. A quarterly reconciliation finds problems too late to fix them inside that window. A pay-run reconciliation finds them in time.
Start with the chart of accounts. A clean setup usually separates net wages payable, PAYG withholding payable, super guarantee payable, salary sacrifice super payable, other deductions payable and a payroll clearing account. If super guarantee and salary sacrifice share one account, you can't tell whether a balance is a late SG payment or a timing difference on sacrifice.
Decide which dimensions the journal carries. Department, location and class help cost reporting, but the liability accounts should reconcile at the subsidiary level without them. Our guide to connecting NetSuite to a payroll provider covers the journal design.
The payroll application calculates pay and reports through STP. NetSuite records the result. Post one journal per pay run, dated on payday, with a reference to the pay run ID in the payroll system. Avoid monthly summary journals now that super timing depends on each payday.
Check the journal against the payroll register before posting: gross, PAYG, super guarantee, salary sacrifice, deductions and net. Reject the journal if the totals differ instead of fixing it by hand in NetSuite.
Off-cycle pays need the same treatment. A termination payment, a correction run or a bonus paid mid-cycle is its own payday, with its own super due date. Make sure the payroll application posts a separate journal for each one, and that whoever runs it knows the contribution has to go out with it. Off-cycle runs are a common source of late contributions, because the matching super payment is easy to miss.
Under Payday Super, qualifying earnings and the SG liability are reported through STP for each pay event. That gives you a figure to reconcile against. For each pay run, compare the SG amount in the NetSuite journal with the SG liability in the STP report.
Differences usually come from pay codes. An allowance or a type of leave that counts toward qualifying earnings in one system and not the other will produce a gap. Our post on NetSuite Single Touch Payroll explains how to check the STP categories that drive those figures.
Clearing the liability in NetSuite isn't the same as the fund receiving the money. When you pay through a clearing house or super payment service, money leaves your bank on one date and reaches each fund later. The seven business days are measured to the fund's receipt.
Record the payment against the SG payable account on the date it leaves the bank. Then keep the clearing service's report showing when each fund received the contribution, and attach it to the payment record or the reconciliation file. Look out for rejected contributions caused by wrong fund details or member numbers. They come back and need to be resent quickly.
PAYG withholding payable should clear when the amount is paid to the ATO, through BAS or IAS depending on your reporting cycle. Reconcile it monthly or quarterly against the STP totals and the activity statement.
Salary sacrifice super is paid with SG contributions but isn't part of the SG liability. Keep it on its own account and reconcile it to the payroll register. A small, persistent balance usually means a change to a sacrifice amount reached payroll after the contribution file was generated.
If your design uses a payroll clearing account, it should be zero after each pay run is posted and paid. A balance that drifts means a journal line went to clearing instead of a liability, or a payment was coded to the wrong place.
Review the clearing account weekly. Reverse and repost errors with a clear memo. Don't let small differences accumulate until year-end. The routine in NetSuite reversing journals and accrual rollforwards works well for payroll accruals at month-end too.
A hypothetical Brisbane services company pays 180 staff fortnightly. Its payroll application posts a journal to NetSuite for each pay run. All figures are illustrative.
| Check | NetSuite | Source | Difference | Cause |
|---|---|---|---|---|
| SG liability | A$62,480 | STP pay event A$62,910 | A$430 | A shift allowance coded outside qualifying earnings in the journal mapping |
| SG paid to clearing service | A$62,910 on day 2 | Fund receipts days 4 to 6 | 3 contributions rejected | Wrong member numbers; resent on day 5 |
| Salary sacrifice | A$9,120 | Payroll register A$9,120 | Nil | Agreed |
| PAYG withholding | A$118,600 | STP A$118,600 | Nil | Agreed |
| Payroll clearing | A$215 | Expected nil | A$215 | Deduction line mapped to clearing |
The team corrects the allowance mapping and the deduction line. The resent contributions reach the funds inside the window. Without the per-pay-run check, the A$430 gap would have repeated every fortnight. Your figures will differ. The checks apply widely.
The pay-run reconciliations make the end of the financial year simpler. STP finalization is due by 14 July for most payees, and your year-to-date STP figures should agree with the liability accounts in NetSuite. Our NetSuite EOFY checklist for Australian finance teams covers the full sequence.

The payment window is short. A per-pay-run check finds mapping and payment problems while there is still time to fix them.
The SG amount reported for the pay event through STP, which is based on qualifying earnings.
No. Salary sacrifice contributions are paid with SG but should be tracked and reconciled separately.
NetSuite records the payroll journal. Super is usually calculated by the payroll application that reports through STP.
